Had a rough time with speed humps tonight. Car is a bit low. I haven't had a look yet because it's dark. But what parts of the car am i hitting when I can feel the gearbox shake.

its probably the under carrage, under ur gear box and under the engine bay is a big peice of thick plastic(i think) that is prone to scrapes alot and scratches

the shift linkage if its effecting the gearbox
how low is your car? id image the exhaust parts hitting first. for me my resonator always gets a beating over speed bumps

Exhaust resonator, oil sump, exhaust manifold (headers) are the usual culprits in a scrape.

More likley the shift link as the gearstick and surrounds rattled pretty bad. I was scared it would screw up.
Probably not exhaust cause mine is stock, and I cleared the front good. But when it got to the middle, i felt everything. So.. how strong is the shift link.lol.

mine hits the cat, which pushes against my shift linkage, making me feel the gearknob being pushed.

Yeah, it's the cat/exhaust that scrapes, which pushes against your shift link.
Your shift link will never directly scrapy because it's not lower than your chassis.
lol what hits... after you land right after a speed hump... i got gg'd on uphill speedhump at stockies. Is it the Front sway bar or the cat.. they look level to me.
