If your car's sunroof closes properly, i.e., closes flush, then check the rain gutters.

The rubber seal around the glass doesn't seal 100% shut. There's provision for this as the silver rails beneath act as a rain gutter to channel water to the drain tubes and out the back of the car. At the front corners of the sunroof opening, beneath the glass, there should be two small L shaped plastic gutters that join up with the silver rails. If those are missing, bent or broken. Water will get in.
