How can you tell if a S2000 AP1 is JDM or not just by looking at it??

You need to look at the VIN number, and even that probably isn't a sure-fire guarantee. Visual differences from the factory are very minor, which can be altered to look the same.

Visual differences are headlight washers and rear bumper has smaller numberplate holder.

Correct. Some people remove the HID washers, or buy JDM bumpers, but unless you replace the rear bumper also ; which most people don't ; this is the most evident way to tell.

Door trims have holes eveywhere. seats dont have leather in the middle.

I do believe JAP spec are F20C where as ours are F20C1's. Also will have the road flare clip(possibly empty canister) tucked up under the passenger footwell.

JDM has option to have either half or full leather seats, alot of them only have half leather. The navigation in the dash is also option and optional BBS forged wheels. Hard to tell because all these things are easily modified.
