4-2-1 and 4-1 headers give power gains in different rev-ranges.

4-2-1 headers tend to give better gains in the low/mid-range of your revs.
4-1 headers tend to give better gains in the top-range of your revs.

4-1 is probably used more frequently in circuit or drag racing as those engines spend a lot of time rev'ing very high.

4-2-1 is generally best for daily driving as you will see gains (mostly if used in conjunction with a full exhaust system) in the more regular use of your car...stopping and starting at lights, with the occasional squirt.
Unless you're going to be racing on the strip or the track, get 4-2-1.

4-1 headers also hang a couple of centimetres lower than 4-2-1 headers underneath your engine because of their design pattern, giving them a higher risk of being scratched on bumps or speed humps than 4-2-1 headers. And if you hit something hard enough you can do some truly expensive damage to your engine.

What car/engine do you have?

And in my opinion, despite Mugen being a great JDM brand, I wouldn't use their products because there are other brands that perform probably just as well but for significantly less $$$.
