First of all what model is your FD and what kind of stereo do you have? Is it the factory one? stacker or single? I'm guessing you don't already have an AUX input.
If thats the case I can show you how to make one and connect it to the back of your stereo.
You won't be able to connect an iPod cable but you can play your ipod throug a normal 3.5mm jack.

I followed this exact tutorial for mine:
http://driveactivated.com/files/ftpupload/civic06auxguide/civic06auxguide.pdf
It's an updated version as the original had incorrect instructions
if u have an fd1 that was built in 07 or later, there should be an aux port close to the cigarette lighter. just flip the plastic bit down and hook up an aux cable from that port into ur ipod/mp3 player. then press the cd/aux button on ur stereo and u should be able to listen to ur mp3s through ur car speakers. u wont be able to pause or skip songs with ur car stereo (u need to do it via ur mp3/ipod player), but the sound should come from ur car speakers.
