the Japanese ones were the ones that came into AU before the facelift (2006), in 2006 Australia signed the free trade agreement with Thailand and we started importing them from Thailand instead.
(according to wiki) (http://en.wikipedia.org/wiki/Honda_Fit#Regions)

so the 2006 is Thai and face-lifted model.

There may be some exceptions such as models from 05 that had the 06 body style (ie Face-Lift) but thats the general.

I dunno about quality differences tho but i have a Japanese one and it works fine.

they're both theoretically deisgned and manufactured by honda and shipped out all over the world. im sure that the same standards will apply for one made in japan and another one that was made in thailand. as for differences, i believe its only the facelift for the GDs. i got a gd3 - from thailand and its more than fine - not that ill notice anything anywyas.
nothing to be worried about!
