Hey guys I'm looking at getting the heat wrapped J's racing headers from garage88 for my cl9
(this one in specific: http://www.heeltoeauto.com/js-racing-cl7-stainless-header-wrapped-version-2004-08-cl7-accord-euror-2-bolt-flange-xa-e2-b.html?productid=63283)

Two things:

1) ive noticed its a two bolt flange, is there much work to get it to bolt onto a 3 bolt? or can i get a custom cat with 2 bolt at one end and 3 bolt on the other?

2) jdm concept has a little note saying "subframe mod required"... any more info on this?

cheers in advanced :)

Having to Notch the subframe isn't that unusual when it comes to exhaust fitment (talking cars in general, not specifically the CL9), although personally I'd choose a header that didn't require it.
As for the flanges, universal cats come as just the cat, so the exhaust shop have to weld it in anyway. So 2 bolt, 3 bolt, whatever it shouldn't make any difference compared to the standard setup, although in that case you could buy a bolt on application specific cat.

Lastly, in terms of fitment, you only need 1 header.
