I've decided to tackle my own gearbox rebuild.

The box shifts well enough except for an annoying whining/grinding noise which is almost completely gone when I fully engage the clutch, so I'm pretty sure it's the Input Shaft Bearings. I guess I'll only be sure when I see inside.

While I've got the box out and cracked open I plan to replace the other bearings and seals. I plan to order parts from overseas to save on $$$ but I've noticed a couple of different options from sellers i.e. some bearing kits for the D16Y8 online are for VTEC/non-VTEC SOHC engine models and all L3, S20 and S40 transmissions. Finally, some kits have a 72mm outside diameter diff bearing and others have a 80mm (or 35mm and 40mm which I assume is the inside diameter).

Since mine is a stock D16Y8, I'm pretty sure its the S40 transmission with VTEC and 80mm outside diameter (40mm inside diameter) diff bearings, but I just want to make sure before I pull the trigger i.e. this: http://www.ebay.com.au/itm/Transmission-Transaxle-Rebuild-Kit-1992-00-1-6L-V-TEC-Honda-S20-S40-SG8-BK386-/321568371688?pt=Motors_Car_Truck_Parts_Accessories&hash=item4adef7f3e8

All help appreciated!

make sure you can have the car off the road for abit - because you WILL take more time ordering rare bearings etc!
IMO just drop it , open , clean and inspect then replace every bearing you can starting with the ISB. Each bearing will have a serial / part # visible on the collar for reference at a bearings supplier. You will be able to get equivalent parts too (non OEM)

I'd inspect all gears , synchros , cones etc for wear. replace as needed

dont advice you doing this if this is your first time.

need few specialised tools like circlip pliers, inside bearing puller, and i think a hex socket for countershaft bearing or was it like 32mm socket idk.
bench vise, good long torque wrench. probably best to prepare like a week downtime.
