A few nights ago it rained down heavily for like 20 mins, i went through an under pass and i think i few puddles wich collected within a matter of minutes since the downpour was soo heavy, so i was unable to avoid them.

Since then the car is idling very low, at my geuss around 100 to 500 rpm. Open up the bonnet and the engine is vibrating in the engine bay lift revs slightly and it evens out to normal. i also think i can hear a slight whinning from the air intake... when it idles so low, it sounds like the car is off.....

any ideas on what the problem is would be greatly appreciated.

take off the air intake and replace with your stock airbox + filter - see if that helps ( it might be clogged with crud or still wet from the rain).

do you have a POD, or stock air box

Yeah it may be you got some water into your pod mate. Might be worth it (although unlikely) to have a look at your spark plugs and the chambers (I think thats what they're called) too.
