This is gonna sound really stupid...

with stock ECU's, when you take your car to the mechanic or Honda, how do they tune the car? Like i know with older cars you tune the timing with the timing lamp and adjust the A/F ration with the screw, but how do the mechanics do that for our EFI cars?

Is the ECU programmed in a loop and it continually compensates? or do they actually do something when the car goes in?

How do they tune the motor with the stcok ECU?

ECU's learn by themselves these days. I think they just do a tappet adjustment, replace old fluids and filters, oil change, maybe clean the throttle body, and reset the ECU so it can re-learn how to run most efficiently.
