no, it means that the wired might not have been reconnected properly after the VAFC was removed. (see the red 'squish' connectors? they are not Honda ones)
the VACF does not effect the ECU settings.
you also seem to have some water damage down there.
OK guys i have found out the problem, the ECU is a auto ecu.
does it have a 4th connector ith pins in it that are not connected ?
sounds like its a OBD1 AT/PGMFI ECU

I have seen these ECU's before
be vary carefull with them as they are wired different to the OBDI standard, they pulse the vtec solenoid as if it was an AT solenoid
