cracked rings, cracked ring lands, excessive piston-to-bore clearance etc. all cause compression to "blow-by" the piston and into the crank case. This causes rough running. A simple compression check will show you one way or another. A leak down test would be the next step to workout exactly what's gone wrong if you have abnormal compression readings.
Have you also tried the ignition parts? fuel delivery?
Ignition: Spark plugs, Spark Leads, Distributor cap, Distributor rotor, and if all else fails ignition coil.
Fuel delivery: clean and check fuel injectors, check fuel pressure regulator, change fuel filter, check fuel pump.
If you are getting normal mid and high range power but poor idle this might be areas to check also.
CEL light is another issue NOT related to the rotary sound,
your AC compressor is ****ed if the rotary sound only comes when AC is on.
try taking off the AC belt first to see if the rotary sound still exist
does the rotary sound exist with or without the A/C on idle? how about when in full load? (normal driving) ?
Just an update
Ever since I flushed the cooling system, cleaned the IACV , changed the pcv valve and reset the ecu it ran fine for 2 weeks but it comes back randomly, CEL light back on and lumpy idle but then goes away with the CEL light still on. I park it for a bit and and seems to just go away -_- ..
And I did notice it seems to always come on on really warm days (which has been these couple of days)
