Could be alot of things bud.
Sound like you have a miss to me.
If its not a miss, then check your engine mounts/torque rods
First things to check.
Spark plugs. Check if its excessively fouled, or water damaged.
Check for spark from the lead (obviously you would have spark, but check the strength of it)
While youre on electricals, might as well grab a test light and check that ignition timing is not out.
Then you can move on to fuel delivery.
Whether the injectors are dirty. Pressure is too low. Or fuel filter is blocked/dirty.
Start off with those basics first.

Is the idle moving at all when it shakes? The shaking could be caused by a lumpy or poor idle. As above it could also be an engine mount, if one breaks you will feel a lot more of the engine movement and vibrations.
i get a slight vibration once in a while while idling. most of the time i can't feel anything from holding the steering wheel.
what i notice is if i step on the throttle very lightly, to bring the revs up like 50-100rpm, the vibration stops.
so i think a couple of electronic things need to be checked out like spark leads,dizzy,battery,idle valve?
but like people have said if you are getting vibrations all the time it's probably mounts. if it's an auto and the vibration goes away when you put it into neutral then it's gear box mounts i think?
if you feel the engine vibration when stationary, but not when you step on the accelerator, then most likely your engine mounts would need attention/replacement. engine lifts upon acceleration hence vibration not as noticable.
but then again your description is kinda vague...get your mechanic to check it out mate. good luck
Check your oil level...
Maybe it's over full.
What's your idle rmp?
If it's idling too low then it can do what you have described. A broken engine mount i think would be causing you a few more problems.
i had this issue as well, but i realized my problem was engine mounts and spark plugs
like someone mentioned before, do the basics first, if the problem persists, take it to the mechanics
same here, in my celica, was engine mounts, but it was more of a thuding than a shake.
i also had a similar problem with my revs dropping too low and would cause a shake and sometimes cutout all power (mainly with reversing) , but fixed this by adjusting my idle up.
