A dealer or good Honda mechanic will be able to pull the code to find out what the problem is. Happened on my S2K, and I had the codes cleared by Indy. After that, the problem never recurred.
I have the RAs on my S2K. If you want to dump it, then get a different coilover. The RA doesn't have a lot of perch thread, so you can only lower it around 1.75-2 inches.
Lowering your car doesn't mean you necessarily "f*ck up everything". Excessive lowering perhaps, but not a minor 1-2 inch drop that still retains suitable shock travel.
Depends on your offset and rim width. I've seen an S2K with 265s and it didn't rub at all without lip modifications. But I wouldnt use this tyre size on my car. Way too big. 245 is a good size for...

The two cars that you mentioned are very very different cars and suit two lifestyles at opposite ends of the spectrum. I think the decision can only come from yourself and what will suit your needs....
Try removing the plastic screws that hold the splash guard on and 'tuck' the slash guard into the lip to hold it in place. It might just be rubbing on the plastic screws.
