say the b18 was a 97 model would you be able to throw it in a 00' chassis.. legally.

If they have the same or lower emissions then yes u can. If not no.

For example a 96 b16a into a 97 ek chassis is fine due to the same emissions.

Also i believe that you do not need an engineer certificate for changing your rims within 2 inches of stock.

lets just say i put in 16" rims into my 2000 ek hypotheticaly how would i go about getting an eng cert for that and what are the costs behind it etc

well, cops don't really bother you on 16" wheels on an EK.......... but if u were really pedantic, u just gotta call up RTA, ask for your nearest engineer, then book and time, then go and get it checked out and get the looked over and get your shit engineered n get the mod plate.
