Had to change the crown & pinion which cost the 1500 from Honda. The pinion itself had a massive chunk torn out of it which caused the loud "whine & teeth grinding" noise which you hear. 
 
My problem now is that its just making a clunking noise as I launch from neutral to first and even changing between gears, as well as swinging the clutch in and out, I hear a clicking noise coming from the diff. The car is still at the mechanics, I will let you know what happens.

 im having the problem ur currently having. today i went to 4 diff/performance joints in melbourne and 3 out of them 4 said to me "goodluck' and that is it. 
this 1 guy in thomastown, 'auto trans n differentials'? i think, took my car for a drive and said straight away that one of my axels are gone. once we took it up on the hoyst, i touched the left axel where the rubber boot is and there was grease leaking out.. 
then he told me that unless i raise my car, which is sitting on its ass on the rear, he will not touch my car or even open up the diff. ive got driveshaft spacers n he said to me that they r the only thing that has stopped my axels from snapping at this point. Mind u i have already replaced both rears just 9 months ago. apparently the angle of the shafts munch everything due to the s2k being lowered..which im sure most of u all no. 
2morrow i raise my car back on2 stock suspension and then i guess the car will be going in for a check up and possibly a diff rebuild. 
at this point i have no clue really how much its gonna cost but the guy said 2 me that he woudlnt be suprised if most of the noise im getting in the rear will disappear once i change the heigth back 2 stock settings. 
i will post up exact prices of what is needed 2 changed just incase everyone else is in the same boat.  
would also like some input on what you guys think or have herd price wise. 
im also waiting on a qoute for a brand new diff from honda which i should find out 2morrow morning. 
Apparently my mate knows someone whos the head manager of wirraway honda in essendon and can get me the diff for half price.

’00–02 S2000 
 
On 00-02 S2000s, if your customer complains of 
hearing a single pop or creak from the rear of the 
vehicle when changing direction from forward to 
backward and vice versa, the problem may be 
axle (driveshaft) movement in the rear hub. To 
eliminate the noise, replace the spindle nut on the 
affected axle. Apply grease to the surface of the 
new spindle nut where it contacts the hub. Torque

 s2kjn  i think your spot on about it being the crown and pinion... the whineing teeth grinding noise says it all. did u try getting a second-hand one or go strait to honda for a new one? who fitted it and how much?  
 
with the price of $5949 for a new diff i think that will be my last resort...

							Bought brand new from Honda, material cost $1,500. Add $600 for it to get rebuilt. Finally got my babi back last night. I had the diff rebuilt and the driveshafts changed, but still have a thudding noise when going into first from idle. 							Hmm.... very interesting read. Seems to be a mix of ideas from s2ki. But i agree with alot who posted that if you roll up in gear, then neutral at a stop, then first, there is no thud.
